Rough idle and won't rev up

The motor is dohc. But I broke the timing belt Because it was loose and I put it back in time and before I put crank shaft pulley and alternator belt back on I started the car up and it idled fine revved up fine so I shut it off. Then put crankshaft pulley back on and alternator belt and threw a new fuel filter on it too Because it was stopped up. I started car back up to move it and it was idling rough and it would only rev up to 1000 rpm. It is backfiring in the intake. I sit and played with the throttle for about ten minutes and finally it started revving up fine and I shut car back off and started it again and back to square one idleing rough and doesn't rev up. What could it be? Just found out the fan isn't working either unless I hook straight to a battery. Just throwing that in there don't know if that has anything to do with it. So what could be the problem?
