Rough idle

I am not sure how the bypass would be causing this problem. Is the check engine light on?

Since you just had this work done, my first suspect is a vacuum leak that was caused while the work was being done. First, if the check engine light is on, have the computer scanned to identify diagnostic trouble codes. Here is a video showing how that is done:

Next, check to determine if there is an engine vacuum leak. Here is a link that shows how to check:
