1995 Mitsubishi Eclipse need immediate help

My father in law and I replaced several parts on my car. The timing belt, alternator, alternator belt, and thermostat. Now when I try to drive my car there are knocking sounds, and in 1 2 and 3 gears it shudders and has problems trying to catch and grab. Please help, I really don't have the money for a mechanic but need to get my baby repaired.

Was T belt broken? If not was engine rotated during instlation?

The timing belt was not broken but was showing signs of wearing so we replaced it while we had it accessible. When we got the belt off the factory markings would not line up so we took the gear off and placed it on correctly for future maintinence. They were off by about a sixteenth of an inch, we did not rotate it but simply took the gear off and placed it on correctly. Then some guy said that it had a custom timing job done before I bought it. What else could be causing that knocking noise only when accelerating in a gear. Reving the engine in neutral does not cause any odd sounds.

Does noise go away when clutch is engaged? If so maybe trans input shaft bearing
