1999 Honda Civic 4 cyl Two Wheel Drive

My car is running on 3 cylinders only, instead of 4. I have done the spark plug test and located the bad cylinder. I have changed the waterpump, thermostat, timing belt, spark plugs, spark plug wires, a fan sensor. I want to know what could still be causing my problem? At first it would die after I would put it into drive and accelerate, now I having a hard time even getting it to start. What could be the issue? I have also used the Seafoam fuel treatment. Could it be the fuel filter?
