Check engine misfire codes

I have a Triton engine. The check engine light came on and I checked the codes with a reader. The codes returned were P0303 and P0307. I traded the coils for cylinders three and one (disregarding cylinder seven for now) to see if the problem code for cylinder #3 (P0303) would follow to cylinder #1. I then cleared the codes.

Today the check engine light came back on and I the new codes are P0301, P0306, P0309 and a pending code P0302.

What should I check now?

You are a step ahead of me. Code 301 proves the ignition coil you moved to that cylinder is suspect. Ford has had a lot of trouble with their ignition coils. So much, in fact, that those are the first things we suspect with misfires.
