1997 Dodge Ram engine misses after running for about 20 min

1997 Dodge Ram V8 Four Wheel Drive Automatic

I have a 97 dodge ram 1500 4x4 automatic truck, It had a 318 in it, I bought a 360 motor and put in it, At about 15k miles it started running badly, you can drive it about twenty minutes, then it will start missing, backfireing through the exhaust, and will not get over 35 mph, then it will start running good again for a while, then start doing it over again, any help would be great, Thanks. Disconnect the o2 sensors and run it with out it
see if any better
and if so replace them sensors

Run a fuel pressure test when it starts running bad. Just went through the same thing with a 2001 with a 360 in it. Was a bad pump that would provide fuel in pulses that were enough to barely keep it running. Let it set for a bit and the pump would work OK. Pump pressure should be between 45-55 pounds.
