1989 Chevy Truck Timing Gears

I am having to replace the Timing Cover, Chain and both gears. I pulled everythig of and with out moving the cam shaft or crankshaft put the new chain and gears back on. I noticed that on the gears there are on both gears 2 small counter sunk holes are they supposed to line up? I am at the point where I am puttong on the Timing Cover and thats when I noticed this.

Yes they should line up the cam gear the notch on the bottom and the crank gear the notch on top.

Yes I believe they are. Have you rotated engine and see if they line up? They will line up on top dead center at 0 degress.
