Took my car to get it inspected and it passed the safety but not the emissions. It failed the emissions because my check engine light does not come on when it is in the accesory position. What could cause this?

Most often when a "Check Engine" light isn't functioning properly or a scan tool won't link up with the computer, it's usually the fuse. So check this first. And remember, just because the fuse looks good doesn't mean it is. Test it with a DVOM.

If the fuse checks out, the look at the bulb in the dash that lights the "Check Engine" light. If the bulb is good, the move on to the wiring/connectors.
