Is the trans fluid clean and full? Does the noise seem to be coming from the transmission?

No it was not coming from transmission and the fluid is full. Makes the noise even when car is in park.

The only thing I can think of is a timing belt noise or water pump noise.

Those TSI engines are famous for noisy water pumps. Hopefully you're still covered under warranty. It's not a cheap repair on your vehicle.
