2007 Saturn Vue Hybrid U0120 Diagnostic Code

I have a 2007 Saturn Vue Greenline and I have replaced the starter generator and the generator control module and I am still getting this code. I have tried clearing it with my generic scan tool and it will not allow me to.
I did notice something, when I put a volt meter on the charging and it was reading 11.5-11.6 volts while the vehicle was running.
Is there some form of flashing that can be done on this module to allow it to communicate or should it link right up? Could there be a possibility I got a bad unit?
I have dumped a lot of money into this car with having the whole top end of the engine replaced due to a abad head gasket and I am into it about twice what it's worth.
Any assistance is greatly appreciated!

Check the voltage at the positive post on alternator while its running to see if you are getting a better voltage. Then check your voltage at your battery posts. IF its different then check the alternator fuse (probably about 110 amps) to see if it is blown. Most likely you should have replaced the entire alternator rather than just the regulator. Be sure all cables are tight and clean.

I did replace whole alternator. So I should check all three leads coming out of the alternator then?
