When I put the brakes on I heard a loud clunking noise from the rear of the car, this happened once before when I drove through a deep puddle, but then the noise stopped, what is this noise is this water in the brakes?

There are retention springs in the caliper on both sides of the pads. They not only hold the pads, they are some of the surface that the pads travel across. Sometimes they get left out my mistake or improperly installed. They can also break from improper installation or corrowion. Then they fall out of the caliper and the pads move back and forthe. The noise when taking off is not loud as it is not abrupt like when hitting the brakes.
Check to see if the springs are there.
