2002 BMW 525i runs rough

Replaced dead alternator, periodicly it losses power, clears up runs good but all lights on vehicle surges (flicking) it losses power where you can accelerate to the floor and it only goes 40miles. Wife going to work had to make emergency stop at shop near job. They told her that alternator was bad. And replaced the pick-up coil. Made it home. Had alternator check and it tested good. It runs like it got a bad miss and the lights are surging.

Flickering lights lead me to believe either you have a loose ground, a bad connection to ground, or the voltage regulator is bad. Does the battery remain charged?

That sounds like a loose or poor ground. Check the battery cables. They should be clean shiny and tight so you cant turn them on the post or pull them off without a tool. Follow the ground fro the battery to where it connects to the car. Grab it and shake it. It shouldn't move where its bolted to the car. Crank the car now and watch the lights while you wiggle these wires and see if your problems come or go or get worse
