I got a used Acura Integra Ignition switch since my car was stolen and recovered but this part was destroyed. The problem is that this new switch did not have a transponder in it so it would only crank the car. The locksmith came and said to put my old key in the ring of the transponder that was hanging broken off from the old ignition and then the car started with this used ignition switch. However the car was running rough with only 2 cylinders and now it just cranks again and does not start. I am getting the correct ignition switch now with the transponder but question is will doing what I did cause this behavior with the incorrect switch and even though I put the old key in the transponder ring?

No, it should not be due to what you did. When vehicle was stolen, there is a possibility something was done to the engine to cause the problem.

Check the spark plugs etc for faults.
