I just had the alternator replaced after waking up to a dead battery a few times over the past few weeks. Now the check engine light is flashing and the garage has no idea why. Any thoughts?

What garage? Any SHOP should be able to quickly explain that to you.A flashing check engine light indicates a catalyst damaging missfire is occuring and needs imediate attention.I would suggest you try a new garage.
