The engine runs fine until it warms up, then it intermittently idles and runs rough. Kind of like it's mis-firing or has a dirty fuel injector. I've cleaned the fuel injectors without any luck. What could be the problem?

You may have a faulty coolant temp sensor, a scan should pick a code for this.

I was told by a auto shop that the timing is advanced hydraulically through the valvetrain and was told that an oil passage could be blocked with sludge. But they were talking about the wrong engine so now I'm sceptical on their dianosis. It's a 1999 4.0 V6 SOHC. That's why it runs rough but that still doesn't explain why it only runs rough after it's warmed up.
