My 1997 geo tracker with manual transmission will not turn over. I pulled the starter out and had it rebuilt and replaced battery.

Try jumping it from the battery to the low power lead on the starter. It's the solenoid. If it turns over, you've found your problem.
Next, use a test light to see if the solenoid is receiving power when the key is in the 'Start' position. You'll need a helper, obviously. Next, check the clutch pedal position sensor, on the clutch pedal assembly under the dash.
