Could you give me your opinion on how to fix a rough idle?

Long story short I had 2 mustangs one was a 96 and the other a 98. Got into an accident with the 98, but still had a good engine. I bought the 96 for the swap (the 96 has the 98's engine, wiring harness, and the ecu). Its been 3 or 4 months and I have had no major problems. Just recently I realized its been having rough idle after start up and its also been very lean.

You need to boost teh fuel pressure form the 96. The 98 uses 35-45 psi and the 96 uses 30-45psi. Not enough pressue on the low end, that's why it's running lean and idling rough probably. It probab;y doesn't flow enough for the 98 engine either.
