2002 Toyota Sienna Vibration at HIgh Speed, after 15 or 20

2002 Toyota Sienna 6 cyl Two Wheel Drive Automatic 70k miles

The car starts to vibrate after 20 or so minutes of driving. Seems to be only the right side. I replaced the Flex Tube at the right side caliper, as that side was about 100 degrees hotter than driver side after heavy braking. Seems ok now.

-New rotors/pads where just installed.
-Rear tires where rotated up to front.

-Tested Vacuum Assist/Booster with Chiltons procedure and it passed.

If it is a tire balance or rotor warp problem, is it consistent that the problem seems to come and go. Appears after high speed use then dissapears after a short period of slower driving?

My plan is to move the front tires to back and see if problem moves. Then swap rotors from side to side to so if problem follows rotors.

My 2002 Sienna has the similar high-speed vibration problem. But it always occurs in certain section of highway I drive on everyday. The vibration will be gone after the car slows down or runs on different section of the highway. The problem is still there after I rotated, balanced and replaced tires. Could it be alignment? Did you fix the problem? How?
