Rotors brake pads need to be broken in?

We just bought a 2008 Jeep Liberty yesterday. We just noticed brakes we squeeking lightly when braking at around 25+mph. We took it back to the dealer this morning and they resurfaced the pads and machined the rotors to get some rust off. But when we got it back, it still squeeked. We called them about it and they said it takes a couple of days for it to be broken in, then the squeeking will stop. Is this true? Do the pads and rotors need to be "broken in" to stop squeeking?

1. Install the inboard and outboard pads (3).
2. Install the caliper (2) See: Brake Caliper > Removal and Replacement > Disc Brake Caliper - Installation.
3. Install the tire and wheel assembly. See: Wheels and Tires > Removal and Replacement.

A few days ago I backed up and hard the squeal We ended up taking off the wheel. Im positive that the pads are gone. My question is can I do the job myself? Thank you in advance I appreciate it.
