I replaced the alternator yesterday, it lasted 20 minutes. I replaced it again today and it started out good and then I started to smell heat from it, the alternator light came back on and I shut the car off. Is there a relay or fuse that is stuck or not popping that I don't know about.

Check for charging system trouble codes. The electronic voltage regulator is in the pcm. Could be problem with wiring circuit? To check for codes, at the least, you need an obd2 code reader. Some of the national brand autostores used to check codes for free.
