No brake lights, dash, signal, or radio. But car still runs. My son hooked the ground wire for the alternator to the hot on the alternator. It smoked at the fuse box under the hood. But fuses don't look burned. Where should I start now?

You will have to check for current through the fuses, they may look ok, but they can still be blown, also check behind the fuses for burnt wires, where there is smoke there will usually be a problem.
