2002 Volkswagen Jetta sputtering and misfire

My car seems to have misfiring issues, as well as sputtering upon start up. I have had the ignition coils checked and have checked them myself. Everything seems to be in order in that regard. Additionally, the car has been sputtering upon start-up. Eventually, within a minute or so, the sputtering stops. As mentioned, I have taken it to a mechanic for the misfire problem, but they have not been able to diagnose the misfire because they have not been able to replicate it. She acts out when she feels like it.

This may be low fuel pressure on start up, if the pressure is to low and you try and start it up, it will be starving for fuel till the pump picks up pressure, first thing to do is replace the filter and have the fuel pressure checked on a cold start up, also you can do a basic check yourself by tunning the key to run (don't start it) sit for a few sec then turn off and then re start, if the fuel pressure is low this will pick it up before you start, try this.

Could the fuel issue be what is causing misfires when I'm driving? It usually happens when I'm going from first to second gear. This is a manual transmission.

This could be so, I would do the fuel system checks first to make sure all is ok there, and if you still have a problem we can look a bit closer into it.
