1994 Toyota 4Runner Intermittent lack of power

I recently had my engine replaced with a used, low mileage, engine. Anyway, it has very little power going uphill. Even the smallest incline seems to be a challenge and there seems to be a slight lag between 3,500 and 4,000 RPMs. Also, in 5th gear it tops out at 65 MPH like it has a governor on it. Toyota dealer tells me I need a new clutch but none of these symptoms appeared before the new engine so I doubt the clutch went bad during the engine swap. It's got new plugs, wires, filters and timing belt. Any ideas?
