Engine Performance problem

What would make cylinders 3 and 1 not fire when all of the other cylinders are firing correctly.I have done the complete tune up only to have the same problem. It was originally running fine then I went to shift into 3rd gear and it started jerking then there was just no power then after that. I have good spark at the cap and then again at the end of the plug wire and if I remove the plug and hook it up it fires too.When the engine is running I can pull off both # 1 and 3 plug wires and there is no change in how the engine runs, but if I pull any other wires off the engine dies.I have done all the checks to see if there was an intake or injector leak and there wasn't. Compression tests all say that things are good.I just don't know what else to do.Do you have any suggestions.
