what would a reputable shop charge to replace all the valve springs, 3 are broken. What would a reputable transmission shop charge to tighten the bolts on the flywheel(it wasn't torqued nor was any loctite put on the bolts/

Valve springs could be replaced with head on car, using compressed air to hold valve, I would think 5-8 hours at their shop hourly rate and you should replace stem seals while you are at it.
I would be concerned about why you have 3 broken springs. The camshaft lift may be too high for the springs, requiring a heavier spring rate.

The trans. Will have to be removed to get to flexplate bolts, you are probably looking at least $1000, with most of the labor is removing trans.
