2003 Mitsubishi Lancer Transmission side cover

2003 Mitsubishi Lancer 4 cyl Front Wheel Drive Automatic 89000 miles
I'm working on a Lancer OZ that was crashed on the drivers side. The side cover on the trans was cracked. I removed the cover and had it weldedbut now the cover won't go back on all the way, feels like clutches moved. How do I get the shaft in the center to line up and put the cover on?

Hi bristles,
Remove the end cover again and slowly turn the clutch to and fro while trying to get the clutchs to sit correctly.
