Battery

I have a 92 wrangler, manual, 6cyl, 120,000. Well when I left my lights on till I got off work I needed a jump start. I must have swapped the negative and positive terminals onto the dead battery. I know that I fried something because something was smoking on the driver side. What should I check and expect to replace.

Just to update I charged the battery, fuses are good(replaced the fuse under the hood that is for the fuse box), the grounds to the battery and block are good, starter seems good. I tested the coil and I didnt get a connection on the secondary. Now it seems to not get a spark and no fuel is feeding to the throttle body.
