Just replaced distributor cap and rotor button on 99 pathfinder 3.3L. First I just replaced rotor but after a short drive reinspected inside of distributor and found the new rotor was cutting into the caps towers so I went ahead and bought a new cap, after installing the new cap found that it has cut into it also it actually bent 2 of the towers is that normal

No this is not normal, you may have a worn distributor the bushing that support the drive shaft may be well worn causing the distributor to run off center, You should have little to no side ways movement when pushing the shaft back and forth.
