1999 Honda Civic Misfire

Pulled each spark plug wire, engine changed on 1,2,3, but on 4 nothing changed. The plug is sparking, I smell fuel in the exhaust, and my check engine light blinks nonstop unless I'm about 3.5 RPMS. New plugs, wires, cap, rotor. CEL reads P1399 which is Manufacture ignition system or misfire.

NO idea what to do! Starting to think its the ECU because I can't come up with any answers. I did a valve clearance adjustment, redid the timing belt, number 4 still misfires and I have no more answers other than ignition coil.

Not sure if it could be a sensor, but my car idles rough sometimes to a point of turning off, and my shift linkage rattles so badly it makes a noise because it is hitting my muffler!

Clogged cat? who knows...
