1999 Honda Civic Makes noises during acceleration.

My Civic has been making loud noises during acceleration. It is a cross between a rattling noise and a whining noise. It changes pitch with the amount of RPMs that I am turning and it is really noticeable in 1st, 2nd, and 3rd gears. When I am running at highway speeds the car runs and sounds just fine. As soon as I push the clutch in the noise goes away. I replaced the clutch last month and the noise is still there. My car has been making this noise for the past 4 years so I am pretty sure that it is nothing serious...just annoying. I have been the only owner of this car and it has never been in a wreck. Any suggestions as to what it could be?

Is it most audible in 4th gear? If so, you may have a input shaft bearing problem.

When you replaced the clutch did you replace the throw out bearing as well?

Some other things to look for are a bad cv joint and possibly a bad motor mount which is causing premature failure or driveline components.

I don't really hear the noises a lot in 4th gear.The clutch was replaced by the dealership so I am not 100% if they replaced the throw out bearing or not. Is that something that would normally be replaced?

Yes usually they replace it. If it was done at a dealership then I would assume they replaced the pilot bearing, throw out bearing, pressure plate and clutch disc. This is usually sold in one set.

So, you said there is a noise present at idle and if you depress the clutch pedal, that noise goes away? Usually that is a sign of the input shaft bearing falling on these hondas. Almost every high mileage honda manual transmission i've seen has signs of this noise. It almost sounds like someone is skating inside your transmission.

Is the noise at idle, the same type of noise you are hearing when you accelerate?
