How do I bypass or eliminate the anti theft system? The keys were lost by the previous owner he tried to beat the ignition out and set off the alarm now it will only run for 3 seconds then shut off. The ignition cylinder has been removed so I can start it with a screwdriver, but I have no keys.

Your best option would be to hit a salvage yard and get a replacement column with keys, then just have a locksmith program those in. The problem is the lack of the key cylinder and it's security parts. There is no real workable bypass for that system because of the way it operates. Plus the replacement column would probably go over better if you were stopped, the smashed column screams stolen car.

How much would a locksmith charge to reprogram it in?

It depends on how bad the column was damaged. The part that gets damaged is inside it, not the lock cylinder itself. Could you take a picture of that area of the column and post it here? That way I could give you a better idea of which parts you would need.
