1991 Ford Explorer wont start

This is my kids beach ride. The battery went dead the other day. They got it running and tried to swap batteries (while running). The truck ran for about 10 sec. While the battery was dis-connected and died. I put a new battery in and it only turns over, no start. What burned up?

PCM? Alternator? Testing must be done, but you NEVER remove cables when the car is running. This isnt the 60's!
