After replacing the clutch cylinders, master and slave, my car started to rattle a bit and now is running very rough at idle and in low gears, most noticeably. I just had the spark plugs and wire replaced. It had a timing belt and water pump replaced at 92,000. Could it be fuel filter? That hasn't been replaced since 84,000.

Hello,

First thing I would do is to check for Vacuum Leaks or Vacuum lines that were not put back in place or knocked off, for the Rough Idle. And for the Rattle I would check to make sure everything in the area of the Master and Slave Cylinders are tight and nothing was knocked loose or broken during replacement.
