Just did a tune up (new plugs, wires, intake and valve cover gaskets, vacuum lines) which required taking the intake manifold off. When I reassembled, had a vacuum leak that tripped a P0401 code. Put some of the old vacuum line back on, solved that problem. But now the EVAP readiness test will not complete. Been driven for about a week, both freeway and city driving. No check engine lights. The car also has an AEM cold air intake installed, but ran fine with it before the tune up.

Get a factory scan tool and see if it has codes stored that a "common" reader does not see. There are specific parameters to set the readiness monitors and a hidden code could stop the test from running, even when nothing else seems wrong.
