car wont start

I had this shop install a replacement engine into a 2000 acura integra, as I was going to turn on the car, it appeared the battery was dead. They charged it and still nothing. The lights worked but the engine wouldn't turn. They said it might have to do with my alarm system. A week before I took the car to the shop I removed the original battery(dead batter) and replaced it with a one from" my other car " because I had a locksmith come out and make me a key, he then put the old one back in after he was done. The mechanics at the shop said the car was ok in the morning, but when I went to pick it up it wouldn't start. What could have happened?

Factory alarm. The shop should stand behind the work and get the car started and out the door. The replacement engine, was that the alternator off that system or yours?

the alternator came off my old engine, they only put in the long block

You are at a point where you need to get it running and dependable and you have sunk some serious dollars in getting where you are. Have them test the alternator. That can drain the battery.
