1968 Questions for all other cars 6 cyl Front Wheel Drive Manual

I am currently trying to fit my new recon exchange gearbox to my 2 litre 6 cylinder mk1 Triumph vitesse. I'll offer the gearbox up to the back of the engine, input shaft into the spigot etc, everythings fine.
Get all the bolts in and tight, and the engine will pretty much lock up, thus engine will not fire, without gearbox engine fires o.k. and ran before i took old gearbox off.
I'm sure the gearbox Shaft is clashing with the end of the crankshaft. Why might this be? Do you know whether there are differences with Triumphs gearbox range? Is mine wrong? Can i just grind 4-5 mm off the end of the shaft allowing clearance.

Any help greatly appreciated!!!
