Ford Mustang Battery Problem

I consider myslef an above average back yard mechanic but this has me stumped. My wifes Mustang need a new battery. I changed the battery and the car cranks but will not start. It appears that the fuel pump is not priming. I checked the fuse, and the kill switch in the trunk both are fine. I have two keys so I am guesing it is not the security system but I was told it still may be. I cannot believe that I would need the car towed to Ford for a sucurity system reset for a battery change. The car was running perfect before the battery change.
