Can't reinstall the pan on the side of the transmission and have the car shift gears.

How do I get the pin in the top of the side transmission pan to go back in and still have the car shift gears? When I move the shift linkage shaft too low deep in the tranmission the car won't shift when I go too high it will not shift gears? What is the pin used for anyway? I have tried changing the elevation of the shaft that runs from the shift linkage to the transmission when it is seated really low I can get the pin in but then the shifter will not move.

Which pin are you refering to?
Did you remove the valve body?
