1999 Ford Crown Victoria Car Been Misfiring Couple Weeks Now Replaced Fuel

My car has been misfiring for a couple weeks now. I have replaced the fuel filter due to a recent fuel system service. That helped for about a week with no misfires at all. I drove it hard one day and its back to misfiring. I replaced the spark plug and rubber boot with spring that attaches to the ignition coil on cylinder 6 because the spring was stretched out so i figured there was a bad connection. After doing so the check engine light came on. I took the car to autozone and their code reader said the engine was misfiring on cylinder 3. Also a possible vacuum leak or faulty injector. I replaced the spark plug and rubber boot with spring as well on that cylinder because the boot on that one was brittle and brown. I drove about 35 miles on the freeway home and didn't have a problem then. The next morning i start the car in the morning and it started idling rough again and misfiring. It only does this at low rpms or maintaining a steady speed at lower rpms. I am at a complete loss right now. And ideas as to what could be the problem?
