I'm trying to install a aftermarket CD player into my Lincoln but I have no idea what the pourpose of each wire in the factory harness is.

You really don't need to know that and you definitely shouldn't be cutting into those wires or you are asking for big problems. Go back to the radio supplier and they can sell you an adapter cable with plugs that plug right into your harness.
