1997 Ford F 150 Water Oil Pulled Intake Manafold Off 1 Cylinder Showes Rust

I have water in my oil. I pulled the intake manafold off and my # 1 cylinder showes water rust in the intake port or hole. And the other holes are black. How can water get up there. Iam thinking its not the head gaskets
