Why wont my jeep start after i leave it for about 5 min. after it is warmed up?

My jeep has a 4.0 liter inline six cylinder It starts and runs like a champ from a cold start if i shut it off it will start right back up but if I leave it for about 5 min. or longer it wont start untill it is cool again. Things iv done to try and fix it: New fuel pump,new dis. and cap, wires, rotor, plugs , check fuel rgulator its good, fuel pressure is good, replaced o rings on injectors, had the head rebuilt, new timing chain and gears, new battery. some times when i try to start it when it wont start it will back fire through the intake and blow out a big bunch of black smoke and it hesatates like it is out of time, it also seems like it is flooded. There are no diagnostic codes that come up on the obd. Thanks for any help u might give me guys ,John.
