I have a problem with the clearances between the pinion shaft that goes between the spider gears, they seem to be too tight even without the spacer on it. Can the diff be run with the ends of the axles touching the Spacer? And how would i rectify this to get the correct gap?

If you're referring to the axles touching the pin that slides in to hold everything together, then yes, it's supposed to rest against that pin. The pin is what holds the axles in place.

The pinion shaft is a gear, not this pin.
