Head gasket

I replaced the blown head gasket on my 2000 Nissan Frontier four cylinder and it still overheats. I replaced the thermostat, checked the hoses, put on a new water pump, flushed the radiator, replaced the fan belts, and even tried running it without a thermostat in, but it still overheats. I ordered a new head gasket, this time straight from Nissan and I noticed that several of the coolant passages were blocked on both the new gaskets. They dont show any marks like they just didnt get punched out at the factory. Am I supposed to cut these holes for the coolant passages myself or is there a problem Im not seeing?
