The brake pedal had to be pumped a few times to run the pistons out of the calipers so they would contact the new pads. At any time was the pedal pushed all the way to the floor? If so, the lip seals in the master cylinder were likely damaged from the crud and corrosion that build up where they don't normally travel. Often that internal leakage doesn't show up as a sinking or low pedal for a few days.
