I lifted my intake manifold to get to the back bolts on the housing and a socket fell into one of the holes under the manifold. I believe there are six holes. Where do those holes lead? How can I get the socket out and if I can't will it damage my car?

Those are intake ports and it is VERY important not to leave anything in there or it could get sucked into the engine and destroy it. Get a magnet or whatever it takes to get it out of there or you are going to have to tear the engine down to get it out.
You should cover those holes with a rag whenever working on the engine.
