1997 Mercury Tracer Sparks Only in 1 and 4

The car was overheated and damaged the head along with piston 4. So I rebuild the bottom end and got a decent used head from a salvage yard. The car ran great for about 1,000 miles then all of a sudden it stopped getting spark in piston 2 and 3. I replaced the coil, plug wires, and plugs and still no spark. I've checked the timing and it's perfect. Compression is 120 in each cylindor. The only thing I can think it could be is the computer. Is there anything that else that it could be? I'm stumped

Sounds like you're on the right track with the computer- the computer picks up the input signal from the CPS and in turn tell the ignition control module which coil pack to fire-
