2000 Lincoln LS Over heating

2000 Lincoln LS 6 cyl Front Wheel Drive Automatic
My 2000 lincoln Ls fan popped the fuse and over heated ( we had an electric fan installed with a thermostat and fuse to replace the hydro one ) I changed out the fuse and the fan works fine but the car is still over heating. I nursed it home (took two hours) then this morning I put water in to the cold level and it worked fine.. I drove it around for about 20 mins. Turning air on and off, going faster and slower to push conditions. I decided that I should shut it off and back on to make sure that everything was back to normal. Shut off car then turned it back on , made it about 3 mins and car over heated. Waited about ten mins to cool off then started it again and it was a little high but ran ok with out over heating. So my actual question is do you think there is a bleed problem or thermostat? Or .... Please let me know ..
