1999 Honda Civic Check engine light

Last week my check engine light came on. It seems that when the car warms up, I have a loss of power and an uneven idle, as if it were no longer firing on all cylinders. I recently had my 75,000 mile checkup so all the plugs and filters are new. Yesterday the engine light started flashing and then the engine died. I took it to a mechanic. He thinks it's just the battery (original) or possibly the alternator. I'm thinking it's more serious than that and may be the fuel injection or pump, as the battery wouldn't have anything to do with the engine running unevenly...would it? After reading through other posts I realize it could be a number of things but hoping you can help me pinpoint the problem. Many thanks.
