2002 Ford Taurus shaft

I had a transmission rebuilt and when pulling off from a stop I hear a cluncking noise would this be something they did while repairing the transmission? When at a stop or pulling on to an exit ramp or up a hill my car fill as if it is going to die out it was not doing this until they rebulit my transmission. I was told that the clunking noise could be that they forced the shaft in to the transmission is this possible?

Should have it checked
check the CV axles
for the clonking
as for the almost stalling
open hood and check for vacuum leaks and check IAC valve remove and clean
